I need to know if the front 6 stock speakers (door mounted tweeters, kick-panel woofer) have high-pass filters or is the Alpine amp setup with integral cross-overs?

Don't know for sure but the kick panel speakers definitely are not high passed, that is they do make bass!
The mid's and tweets must have some circuitry someplace, but not sure if it happens in the amp.

Check out the knowledge base the electrical diagrams are there i traced the wires when i did i retrofit to get positive and negative wires correct.
The fronts only have one feed and no take off for the door tweeters they may just have filters on the legs to restrict the frequencies but its difficult to change speakers and things as the ratings are bizarre!

I am replacing the amp with a Kenwood 5-channel which has a separate output for a sub-woofer. I'm using a salvaged Z3 Harmon-Kardon sub-woofer between the seats and the front/rear speaker channels have filters so very low frequencies are not passed through. Not sure if double filtering will affect the sound.

You would be better off rewiring the system to be honest sound quality would be better.
Are you going to use componant speakers up front ?
If you are they will have their own crossovers you can fit behind the footwell speakers you would just need to rerun wires into the doors or trace whats there.
Crossovers will remove at frequency so if one cross over all ready removes the frequency the other will not need to but it shouldn't cause issue i wouldn't have thought.
Is the H.K sub box the single 6.5" speaker or the twin 5.25" ?

Yes, new wires make sense. The stock wire is pretty small AWG and

I've got the interior panels and carpet out already. The HK sub-woofer box has two 5.25" paper cone speakers. I'm going to test them. If they are too tired, I'll replace them with some Yamaha drivers I have sitting around. I was thinking of putting new 6.5" coax in the kick panels using extension ring mounts and two new 5.25 coax speakers behing the seats where the 2" mids are now. Found some Metra extension mounts and just looking for a reasonable price online or I'll just fabricate some on my own. My seat backs are @2.5 to 3 inches away from the rear firewall so there is room to fiddle with speaker depth.

Here is some papework I have about mine.
Thanks for the link. The '98 is mostly the same as the '97. The sound sytems have several different amps over the early model years. Harmon-Kardon, Alpine and another one I've seen. Hopefully the wiring colours are the same.

Ive just removed the sub box from mine just could not get a decent sound from it :( Tried new speakers but still no success.
Built a sub box and added a 6.5" Kicker sub now that is a whole new world.
Upgraded the rears to 4" but as the car has H.K it was only the rears / sub that where poor and the kicker was dual voice coil and 2ohm so the H.K amp matches and drives it supurbly.
